   Is there anyway using AutoTools that I can shutdown the phone in clean and proper way?
   
   I can find plenty of apps that just shut off the phone, but none that would do a proper shutdown.

   Not with AutoTools but with AutoInput you can make the Shutdown dialog appear and then click the shutdown option to make the phone shut down
